This is a tough question to answer. The reality is that MMA boxing is so much different than real boxing you can't even use a lot of the same criteria to measure it. Does good boxing mean you land more punches? Avoid more punches? have great head/feet movement? Good form?...but you suck when tying it into MMA...
I guess in my eyes you cannot look at boxing as a standalone skill, at least not in MMA. Were it the only option standing up you could evaluate it that way. It has more value depending upon how you use it with your other skill sets. James Toney would have the best boxing in MMA but he is not even close to the best standup fighter. Being able to tie elbows/takedowns/kicks/clinches into your feints and footwork is a sign of a good boxer in MMA.
Anderson Silva is clearly the most feared standup fighter because of how he ties his boxing in with his other skills. He is so well rounded that he almost has too many options standing up.

I have never seen Silva leave a cage damaged. Until another fighter in MMA proves otherwise I think he has the best standup and certainly the best boxing.

I think Penn has the best boxing in MMA. He has a nasty jab and great movement. Add in his sick power and his striking might be the best in all MMA.
One guy that I think has very underrated boxing is Sean Sherk. If it was not for his T-Rex arms he would be considered by everyone to be one of the better strikers in MMA. Just watch his technique in his fights and you can tell he has spent on a lot of time training in boxing.
